Markup is not margin

Markup is profit compared with cost. Margin is profit compared with the selling price. Buy at $20 and sell at $30: that is a 50% markup but a 33.3% margin. Fees come off the selling price, so they eat into margin directly.

What does PayPal charge for a sale?

Standard PayPal Checkout in the US is 3.49% plus $0.49 per transaction. On a $50 sale that is $2.24. A goods and services payment sent straight to you is 2.99% with no fixed fee listed, so $1.50 on $50.
